When does a dragon join an army? Will it join before or after you split an army?
I have a single army so I know that the dragon will go to that army. However the army
subcommander is much more powerful (significantly higher command and challenge ranks). If the
dragon goes to an army after they are split then I'd expect them to go to the new army under the
ex-subcommander, if the dragon goes to an army before 765 order then the dragon would remain in
the original army.
Following the Principle of Code Simplicity, I would say it's most likely
that the dragon goes to the original army when the encounter happens.
So plan on that basis, and let us know if it works out differently.

Dragons join at the 285 time. You'll notice the dragon influencing the
loyalty of the pop where the army it joined was during the 500 series. It's
too late to splite to a better character.

The dragon joins right after you react to it. And when splitting the
army the dragon will stay with the original commander - only way to
get the dragon to the other commander would be a TrComm (and I there
are different opinions on whether this is possible).
But if you have your original commander SplArmy and move out with the
army (+dragon) and leave a seed army behind your next dragon will
join this army. This might be good - or bad. Depends on your
situation.
