Do they go to the commander with highest modifeid command rating? and if you recruit another, all things being equal will it always go to the same commander (thus you stack dragons uselessly in an army instead of spreding them out…)
Dragons always join the commander with the highest combined rank (cmd+emmy+agent+mage) incl. artifacts at the time of the 285 order.
And if he’s still the best the next time you run into a dragon, well that’ll give you two dragons in your army.
A way to get around this is to have a weaker commander in charge of the army, and when you get the dragon he splits the army to a better commander and moves out. The next dragon will then join the other army, because it is lead by a better character.

Not true always. I had a dragon join a lower ranked commander in a recent turn. At the time of 285 he was lower by one point though he was the higher commander after 430. Both were straight commanders.
The dragon still moves in the movement phase, whoever is higher when it is due to move seems to fit. Try it again if you get the chance. Keep two coms within a point of each other in armies and the turn you react to recruit give the lower guy some training and see where the dragon ends up. Not easy to do I know.
